In most cases everything is done with the brace off.  Initially I have had athletes keep the brace on until they can contract on their own, but this normally only for a day or two.
1999 LR, 2002 ACL/PLC recon, reversal of LR, 2004 ACL revision, 2006 Car accident torn PCL and small fractures resulting in bone chips in my knee.  Torn MCL 3 times.  Wicked screws under IT band and Pes Anserine.  June 2008-Hip Arthroscopy.

You should probably wait until you're given the okay from your PT to start doing SLRs without the brace, because you may need the stability.  I'm not sure what your procedure entailed, but it may be best to play it safe.  In the meantime, you can practice just contracting your quad muscles without lifting the leg or do it with your brace on since PT has allowed that.   :)  SLRs and biking helped best for getting quad strength back... so does "pool walking" - if you can get the okay from your OS to get in the water.
