Over exercised my knees, did I really do damage?

Hello.  Patellar tendinosis both knees 17 months.  Right knee pain free since July 2013.  Left knee occasional dull ache

I had been resting and keeping away from my activity for the full year.  Nov 2013 to Jan 2014 I was pain free both knees!  MRI in feb came back normal and the tendon was not thickened, it looked good.  I started to slowly increase my activity.  Mat pilates class once a week.  Gentle yoga once a week.  And walking.  Felt great!

Been going to a new physical therapist.  Doing total gym squats and exhausting my muscles.  It feels really good.  Then I tried my first hike last week.  Felt tight and sore but not flare ups really.   Kept light walking, did some light biking, more physical therapy yesterday.

Both knees are achy today.  I am a little discouraged.  I felt like my increase in activity was sooo slow!   And that I had rested for 14 months, I need to get some exercise back in my life.

Do you think I did something wrong?  Or is it OK to have a little pain when finally getting back into a routine?

Or is the pain telling me to back off.  You'd think after so long I'd understand my knees but I don't

1/2013- OS- Patellar tendinitis and Chondromalacia
3/2013 L Patellar tendon pop, no quad atrophy
7/5/13   Normal MRI, right knee tendinosis cured!

i was doing fine until i went water walking and doggie paddling in the pool - something about biking i think did me in. even in the water. how are you now?

They are both better, but I still feel it in my right knee...

Both are hurting again right now.  I am taking some time off and resting,  eating out my fears.  agh!
