Over compensating?

I am a runner with runner's knee...a tracking problem I've been told but fairly common I guess.  Here's the deal though.  Usually, it's a matter of getting a new pair of sneakers when my knees start bothering me.  I get the usual pain behind the knee cap and if, heavens forbid, I try to kneel down, I get a swollen and full sensation behind the caps...as though there just isn't enough room there.  New sneakers haven't helped this time around and putting in my inserts has also NOT helped.  Is there a possibility that I am overcompensating for low arches and making it worse...is it possible that I need FLATTER shoes??
