Attempting to stretch quad causes knee pain

I've been having knee issues for a few months now, but this to me is the most confusing aspect of it.

Whenever I do the standing quad stretch , I don't get the pull in my quad. Instead, it pulls the inside part of my knee where most of my pain is located.

Does anyone have an idea as to what could cause this issue?

Well, I'm about to be set up for an MRI soon, so hopefully that will reveal something.

Well I had my MRI today, will update after I meet with the doctor for the results. Sadly, I'm out of town for a week, so I can't get the results until the 16th.

Just to update...

Saw the ortho today. He said my MRI was clear and there was no structural damage at all. Patellofemoral syndrome/inflammation in the kneecap was the explanation he gave for everything.

How flexable are you?  I am overly flexable and can not do that without pain in my knee on a good day. 

My PT tends not to worry about my quad getting stretched because of the flexability.  I do have to do modified hami and calf stretches that make my PT want to scream because of what it most likely doing to my other joints.
