MRI scans (What dont they show?)

I hope someone can shed some light on my knee problem. To cut a long story short i am 38, have always been active and consider myself fit as a fiddle. I started getting knee pain in Dec 06 playing squash and football. In april 07 i turned playing football and something in my knee gave. I have been unable to run up to this day. I have been to loads of different Physios and had loads of different opinions from Tendonitis, maltracking etc etc. Had MRI scan in Aug 07 and was told tendonitis. Summer 08 i went for second opinion, another MRI scan and told its not tendonitis? The Specialist who did the most recent MRI scan says that its a 100% scan meaning that everything according to the scan is perfect, tendons, ligaments, meniscus, tracking etc. He is going to do key hole on 12th Feb and he is confident it will solve the problem? What could the problem be? What kind of injury would not show on MRI Scan? I am certainly not putting the injury on. I would give anything to be able to run, play with the kids, be normal again. There is obviously something wrong as my knee still shows swelling under the knee cap. Could it possibly be just fluid causing the pain?
