meniscal repair and hip pain

Hi, new to the boards.
I had a meniscal repair and debridement on my left knee on April 10th.
Knee surgery went well. Have not had any problems with the knee except for a little bit of popping in knee cap when extending fully. The real problem is pain in my hip joints. The PT told me the left side of my pelvis is posterior rotated which causes my left leg to be about a 1/2" longer. This causes pain in my SI joint. My question is whether this is something normal due to atrophy of quads or if it is something I should really be worried about. Will it subside once I start to work my quads again? Or am I stuck with it forever? Also I think that the popping of knee cap is due to wasting of quads also. Possibly losing my VM muscle is causing bad tracking over my patella.
Any ideas are greatly appreciated, maybe someone has had a similar experience and can clue me in.
