Best Ways to Cope w/ Chondromalacia

Hi everyone - My PT and OS believe I have the begining of chondromalacia in my right knee.  I'm in no pain, but I do have a constant clicking/snapping sound every time my knee is bent.    I'm hoping that I can still exercise w/out further damaging my knee.  RIght now I am taking Glucosamine/Chondroitin/MSM (in liquid form), I do all my PT exercises (VMO electric stim, quad sets, calf raises, inner thigh leg lifts, balancing on one leg, etc...).  I've also started exericising again, but avoid repetitive deep squatting and lunging.  I am mostly doing yoga and pilates.  ANd I also Ice the knee as much as possible.  Does anyone have any suggestions or advice for me?  Is it inevitable that my chondromalacia will get worse or can I keep it in check?
