I originally injured my knee about 6 years ago however Last year I dislocated my knee kickboxing which was the last straw as my kneecap completely stopped tracking before it would go back and be fine in a few days to weeks.
anyway in the new year I started straight boxing just lightly moving around and punching the pads, my knee and leg strength is very good my physio said but my balance on the knee is not the best so she is not progressing me into letting me start sparring which is fine.

the past few nights at training i've done a few footwork drills which included some jumping my knee was not sore during the drills, but when I went home my knee became abit sore and stiff for the first time in months, the pain has subsided but my legs are still sore so i'll have the night off I don't want my legs to be weak and my knee give way.

Is that natural or would you say i'm doing too much too soon?

It really takes a year for the knee to feel normal, just take it easy and let the pain be your guide.  If you are paying for a day or 2 later you probably have done too much. Just take it slow and steady even though you think the strength is back it probably still needs some more time to get back to normal.
